It allows you to inspect the PDF syntax. See http://www.flickr.com/photos/itextinaction/4484123398 for a screen shot. 6 0 R is a Reference to the object with number 6. RUPS will allow you to access that object directly and to look what's inside. That's easier than programming your way through the PDF as you're currently doing. This being said, when you talk about a "layer", I think about OCG. Your description however, makes me think about annotations.
