I'm betting that you are doing a 'su' from root to app which doesn't fully setup the environment. Specifically I bet you XDG_RUNTIME_DIR is still pointing to root's space (i.e. /run/usr/0 instead of /run/usr/5000) You shouldn't have to do anything special.
