I experienced the same problem, different channel mapping after upgrade 
from 0.4 to 0.6. Good to hear this is normal (in the sense that it makes 
it less likely that I did something wrong in the upgrade process)!

However, I didn't find one om my "old" channels under the new mapping. 
Is there a good method of finding the channels being available, except 
for "trial and error" using ptune.pl (or ivtvctl)?
