The only difference was the inclusion of junit-4.0 in the eclipse ivy container. Every other dependency seemed to be same. Adding a global exclude did the trick as a workaround.
Then this may deserve a jira issue in IVYDE, if your willing to share your ivy.xml and your ivy-settings.xml
