You can specify a directory relative to the file using File ->
Database properties and setting a relative path for "File directory".
This will then be valid for this specific bib file.

Since you mention "PDF directory" specifically, I should mention that
this requires that you are using the "file" field and not the "pdf"
field for your links. If not, you'll need to use Tools -> Scan
database... -> "Upgrade external links" to move your "pdf" links into
the "file" field automatically.
