I think, it should be no problem. Paths are stored as they are. As the
paths won't change from Linux to Windows, it should be fine.
I don't know, however, what about the slash vs. backslash issue. I
think, however, it should be fine.

there are "only" scientific sources listed, not amazon or something

Yes. In the upcoming beta, there is "Tools/Cleanup entries", where the
PDFs can be renamed to some given pattern. We could extend that to
arbitrary extensions.

Currently not. I'm not aware of the internal format of Calibre.
