I use the groups feature to tag my papers. You can create groups and assign papers to one or more groups. For me it works, as it allows me searching the papers based on the groups (using union or intersection of selected groups). Moreover, you can create nested structures (groups/subgroups) to better represent the knowledge you want to map.
To start using it go to View --> Toggle groups interface In the left side window, you can create your groups (tags).
