I use LaTeX + Jabref + biber + biblatex and it's [almost] perfect. Never 
have any encoding issue, even using utf8x in my documents (which I need 
because I use Classical Greek a lot). If interested I can post a minimal 
working example as a possible "approved tool" for your own tests.
