Dear Stefan,
This is interesting to hear as we are discussing sort options in
JabRef's preferences, at the fourth option ("File sorting"), you can
choose different sorting models. When reading that you use biber to
sort entries, I think, we can remove that configuration completely
from JabRef, can't we?

Do you see some error messages such as "bad format"? - Then it might
happen around
net.sf.jabref.migrations.VersionHandling.Version2_3.fromString(Vector<String>,
BibtexDatabase, int)
or maybe in net.sf.jabref.importer.fileformat.BibtexParser.parse()
(Just as internal hints)
Could you provide us a minimal example for testing?
