Classes used during execution of application and during report generation must be exactly the same bit-to-bit - see http://www.jacoco.org/jacoco/trunk/doc/classids.html EclEmma performs analysis and shows code coverage for the class files presented in a project. Strictly speaking there is no guarantee that they are the same as the ones you deployed in Weblogic.
