I have been playing around with checkstyle-suppress.xml and regular expressions.
It was complicated by having to restart Eclipse after every edit to get the Checkstyle configuration to update. It turns out there is an easier way: in Eclipse Preferences, Checkstyle, there is an unlabelled refresh icon at top right: [cid:76ebdcb2-ceef-4933-8735-2706503214f7] Just click this and OK. You can answer No to the prompt to rebuild the whole workspace, if just running Checkstyle on specific packages. We now have Checkstyle running on jalview/ext packages! Well spotted Kira that this hadn't been happening.
