Hello Jochen.

In the current versions of Jalview, it is not possible to change the colours of the base pair/sheet/helix symbols. However, the latest development build for Jalview visualises pseudoknots with different arrow colours, and also supports pair colouring according to Leontis-Westoff interaction if PDB structures are available.

It is possible to specify a label and label colour independently of the secondary structure, though...

Just right-click on the region and use the 'Colour' option.

(Especially, if you have a RNA, you have only one color for RNA-helix.)
