This doesn't sound good. If you didn't get an error dialog, then Jalview thinks it has finished loading the project but if no alignment windows appeared then there there were none in the file. Could you send me the file directly (use my jprocter at dundee address!) ? I'll take a look to see if something can be salvaged !
