Hello Päivi, We can reproduce this problem and have a couple of alternative code fixes to assess in order to resolve it. I will let you know when the fix is published - probably this Friday (12th Dec).

When I open the file in jalview, I can briefly see the features, then they disappear. I can see that all features are still in the file, since I can see them if I try to export them in a textbox.
