Simplify your life and switch to a db base repository. mySQL is well worth the money ;)
These kinds of problems go away. Another added benefit is the fact that I don't have to stop and restart the james process either. When it used the filesystem, I could only handle a couple thousand emails before it would start acting flakey. Ive been up and running for about 15 days now without a glitch. If you need help editing your config.xml to use a db, let me know.
