Well, First, I think the disadvantage should be versus some other architecture model.
A general one, adds too much complexity to small solutions that could be generated with only one layer. E.g. J2EE HelloWorld could be done easier with javascript and only one web, no necessity of jsp / servlets / databases/ beans / etc..., so requires "more professional" programmers. I hope it helped you.
