A note I found in the Flightgear-users archive suggests that versions of Mesa prior to 3.4.2 have problems that can crash X servers - that might be the problem. Not having 3D hardware shouldn't be an issue, BTW. Mesa only knows how to drive a handful of 3D hardware accelerators, and does software rendering for everything else.
