I'm using the Java3D VRML loader too and I just wish it hasn't got that MANY
bugs. I'm sorry I'm not much help to you on your particular problem,
although I knew the problem. However since you brought up the topic, I
wonder if you are interested in a joint effort in enhancing the loader? I
just started 2 weeks ago, and might not be able to benefit you more than you
can benefit me :)

I have been using and modifying the Java3D Vrml loader from the public
domain a while already and I find that it has problems with displaying 3D
objects that has holes in the middle (such as windows in houses or
castles). Does anybody notice this problem and does anyone have a solution
for this already??
