Just goto JBulider menu:

Tools ->> Configure Libraries

In the left part of the Dialog, click to add a NEW library.
On the next dialog box, give it a name, say "java 3d"
Then add the JAR files which are found in your directory

JRE\1.3.0_01\lib\ext

These should be these four
j3daudio.jar
j3dcore.jar
j3dutils.jar
vecmath.jar
