Plenty. I'm not intimately familiar with the Portfolio loader, so I'll
go over the simple things:

- Licensing. Portfolio is free for non-commercial use only. Xj3D is free
and also uses the LGPL license so you can do almost whatever you like
with it.

- Portfolio is no longer actively maintained. Xj3D is.

- Range of features: Different ranges, but none of them support the full
VRML97 spec. Xj3D is also aiming to support X3D spec too.

We do, even support scripts (only Java, but javascript planned for next
version).
