Unfortunately it is also intermittent. I wonder if it has something to do with my picking behaviors. The scene in one of my Canvas3Ds has pickable objects which, when picked, cause the scene in the second Canvas3D to get updated (I remove a branchgroup and load a new one). I do use a separate thread for this so that the behavior's processStimulus() method always returns. But, I seem to recall reading something about a problem with behaviors and swing interaction. And I do have some swing components listening for events on the thread that is updating the scene. I just can't seem to find it now.
One other interesting, and also intermittent, problem is that sometimes when I add my new brachgroup to my second scene, the objects themselves are invisible (yet the labels do appear).
