I think the J3D team have the right approach. They support an openGL standard system for stereo, it's the graphics card makers that only provide fully supported drivers for certain high end cards.
It is a pain yes, as I'd also love to use my GF3 with my Elsa shutters with j3D! :( If Sun could publish a list of PC cards they have tested and support that would at least help those who really need stereo.
