Not much help but I think about a week ago one of the Sun guys posted a compatibility table that said in effect that the only j3d that 'works' with jdk1.4 is j3d1.3b2.
That confused me as I'd thought that j3d1.2.1_04 was released specifically as a jdk1.4 compatible version! So maybe try j3d1.3b2 and see if that cures the flicker...
