Yes, JBuilder can be used to develop Java 3D applications and applets (we are currently using version 4).  I understand that a number of other IDEs will also do the job; check the list archives for more info (this comes up somewhat regularly on the list).

However, note that the IDEs do not have functionality specific to programming with Java 3D; they just happen to support Java 3D without any problems.
