The easiest answer is to write VRML/X3D code.  Usually small scripts.

But its also possible to write Java3D code.  Take the Scene returned
from the loader and then walk that as needed.

For most serious application development we have been staying in the
VRML/X3D development model as much as we can...  but then again that's
the area we know best.  Its a pain at times but it also means your
project will be playable on other VRML/X3D players as well.
