I'm yet to get started with netbeans (I'm an Eclipse guy :P), but you know
the desktop theme can be changed, right? I'm assuming you asking this
because you don't want to change it system wide. Also I think Ubuntu gives
you the ability to specify applications you don't want to apply the themes
to.
