Most spyware and adware programs remove _dangerous_ cookies, but not _all_ cookies. Many cookies store preferences and other site-specific information that would have to be reset if all cookies were deleted. The spyware and adware programs know which ones to delete by name, but these other general cleanup programs aren't that intelligent. Just for example, the information about my Google.com preferences (how many hits to display, etc.) is stored in a cookie and it would be stupid to delete it and then have to re-enter the information every time I visit Google. It's funny you mention the cookies thing. Other people will say just the opposite they will delete all of them every few times they boot up.
