Brian:

What I do is that when I'm in a message with multiple attachments, I use the
alt key to get to the file menu, and then arrow down until I come to save
attachments.  I hit enter on that option, and then navigate to the folder in
which I want my attachments to be saved, and that's basically it.

Let me know if this is not clear, and I'll try to explain it better.
