The sort order of the favorites in Windows Explorer is a separate
setting from their sort order in Internet Explorer.
To set the favorites into alphabetical order in Internet Explorer, first
launch Internet Explorer, then press Alt + A to bring up the favorites,
then move the highlight to a favorite, then press the application key
(same as a right click), then browse the context menu that pops up and
press Enter on the Sort by Name option.
Unfortunately you have to do this for each favorites folder and after
adding a new favorite, except that when you add a new favorite, you only
have to reapply the Sort by Name option on the folder where you saved
the new favortite.
I do wish Microsoft would allow us to choose a default sort order that
is automatically applied so we wouldn't have to keep doing it after
adding new favorites.

Here's what I do in Windows 7....
I go to my favorites folder, located in C:\users\[MyUserName] and when the
folder list is being displayed:
View menu
O for organize
Arrow to name
press enter.
If it reverses them, then do a view/organize/name once again to flip.

Hello.
Can someone tell me how to get my Internet favorites arranged alphabetically
in Internet Explorer 11?
Currently, my favorites are not listed alphabetically. Instead, they
appear to be listed chronologically according to when I added the web sites
to my favorites list, with the most recently-added favorites appearing at
the bottom of the list.
