Marc, If the port can’t be logged off, then stopping all of the jBASE services and running SP-SHUTDOWN before clearing the “proc” folder should save you from having to reboot.
There has been a lot of work done recently to improve the clean-up of hung ports, but you would have to upgrade to the current version, jBASE 5.6.2.1, to take advantage.
