Never had a problem of this kind, but you might just want to check the 
preferences of JBT. There you can determine the port.  (Change it as you 
like, restart JBT)
Then make sure that the configuration of IB Gateway has the same port, also 
restart this one..

But a completely different problem may also lead to a receive time out 
message: JBT attempts to synchronize with a time server. This might time 
out as well (I recently had this issue). 
I replaced the given time server by a time server based on the ntp-pool as 
described there http://www.pool.ntp.org/en/
Since then, I do not have this problem anymore.
