I ran into the same problem and I was able to determine that the problem isn't whether the Java perspective is open or not, but rather whether you are using the Package Explorer view rather than the Navigator view.
I use the Navigator view more than I use the Package Explorer view in the Java perspective - so I was getting really frustrated because the Java perspective was open and it still wasn't working. Then I realized that the Package Explorer view must be used even when the Java perspective is open.
