You're right about jndi.properties. It must be in main classpath
(don't ask me why)

Regarding the whole application, I'm successfully using
WEB-INF/classes and /lib for all such things. There was
a sort of "rule of thumb" mentioned in doc or in this list:

Put all clients jars in one level with jboss client jars
(ejb.jar, jboss-client.jar, jnp-client.jar, etc), either
in main classpath or in WEB-INF/lib.

All above were about tomcat-standalone.
