No it should be perfectly possible to debug ejb3 applications the same as you debug any.
Start JBoss in debug mode using JBoss IDE, in the servers view or the JBoss Servers View. Make sure the source tab of the launch configuration includes the project you want to debug. Package and deploy your project. Set your breakpoints. Run your test client. Watch your breakpoints get hit.
