I'm not sure, if I understand what you mean with "deploy by hand"; I copied the rar file and the xxx-service.xml file into the deploy directory. What I can see is:

I'm very surprised that there is a difference between 3.0.0 and 3.1. Can you turn logging up to trace and show the log output just from deploying the .rar and the xxx-service.xml file? (I find this easiest to do by deploying them by hand after the server has started).
