I guess you use exploded deployments, right? Then the problem could be that in your earlier constellation, the ear and the wsr are both not touched, while just the jar is redeployed?
In this case, the axis engine would still hold class references to the old jar from resolving the web service meta-data. Hmm, difficult to fix. Maybe easier to care about touching the web-service.xml, too. These things will go away anyway with WS4EE as you would then put your web service descriptor right into the ejb-jars and wars.
