Edit conf/log4j.xml and your changes will be picked up after a short delay (or you can use the reconfigure method in the MBean to force it to re-read the configuration file).

Is there any way to change the log level for the server.log at runtime?

I've looked at the service=Logging,type=Log4jService <HtmlAdaptor?action=inspectMBean&name=jboss.system%3Atype%3DLog4jService%2Cservice%3DLogging> in the jmx-console, but can't seam to get any of the operations to work.

I'm using jboss3.2.1.
