You can still use the binding service on the second installation, it is not restricted to being used on a single instalation.
All the binding service does is it changes the ports of the services it doesn't know anything about the other instances or installations. If 3.2.6 is already installed and running that one should be left as it is, the 4.0.? installation should have the binding service enabled and should be configured to use on of the binding configurations other than the default one.
