Its easy - just specify necessary variable as sys property:
-D<param_name>=<param_value>
and put it into startup command, like :
set CONF_PARAMS=-Djboss.server.home.dir=c:\jboss\myconf
call c:\jboss\bin\run.bat %CONF_PARAMS%
