Yes.

Not necessarily. They take the current state of the variables. The current
state depends on the source buffer currently selected. If the buffer
currently selected has no prj.el file, the values will be those set by the
.emacs file. If the current source buffer has a prj.el file, the values
will be those of that prj.el file.

Yes.

Customized key bindinds saved in .emacs files should persist. They do for
me, at least last time I checked. I'll check again.
