The extra parens are a mistake.

Do you have exec-path in your .emacs? That might cause the problem. Also, do 
you tell in your .emacs to load a specific mode when you visit a .java file? 
Something like this might do that:

(setq auto-mode-alist (cons '("\\.java$" . java-mode) auto-mode-alist))

This is unnecessary with JDE.
