It could be that the prj.el file has settings for a previous version of the
JDE that has been obsoleted by the version that you are using. This could
cause Emacs customization feature to expect a setting that is not present,
leading to the unbalanced parentheses.
Probably the easiest way to resolve this problem is to recreate your prj.el
file.
