We use clearcase for version control. There is a really good clearcase
integration for emacs written by one of the guys at Rational - you can get
it at: http://www.ultranet.com/~esler/ccase-mode/
Clearcase is quite expensive though, so probably not worth using it unless
your comapny is willing to foot the bill.
We use Ant to build - used to use make, but Ant lends itself better to
java compilation, plus it is a lot easier to extend in a platform
independent fashion.
Weblogic 6 for J2EE stuff
Since weblogic 6 does hot deploy, we just build and copy over the new ear,
and are ready to go, so no need for that integrated test environment in
VAJ.

For such large projects how do you solve version controlling? I'm using
VAJ
at work, because
a) It manages changes to the code by keeping track of previous editions of
the code
b) It has a built-in EJB engine, so that I can test my beans without
having
to deploy them on WebSphere.
VAJ's editor, however, is inferior to Emacs and JDE! Has anybody
successfully linked Emacs and VAJ so that the code can be edited in Emacs?
