BTW, I figured out the problem. In my case, the prj.el was in the base dir (which also contained /src and /classes folder) but the variables jde-compile-sourcepath was stored in .emacs rather than prj.el and hence it was calculating the path relative to .java file instead of prj.el. When I remove those variables from .emacs and added them to prj.el, everything worked fine.
