What about jde commands that use the beanshell - things like method completion and jde-import-find-and-import, do they work fine?
If they don'twork try uninstalling the jde-usages plugin and see if that makes a difference. You can unistall the plugin by moving it out of the plugins folder and then restarting emacs.
