I'm not sure you can do this. The way I use cider (default) is start in a directory that has a project.clj file in the same directory or parent directory and then since it uses that to set up the classpath.
Not sure of the details, but I think it would be the same situation where based on a different dependency set in the poms you'd have to restart.
