Well, as much as we all HATE academic discussions, he is right. He's not talking about changing J2EE, he's talking about restructuring the WAR file that you use to deploy your application.
Either you need to change your references to the taglibs (*.tld files) to point to WEB-INF/tlds/..., OR you need to move the taglibs to the WEB-INF directory.
