I've seen our version of the config to be slightly different than jenkin's version, specifically around empty tags. Jenkins perfers and our printing prefers . XmlUnit can tell the difference between these, and we could prevent a save.

Superb. Shouldn;t be too difficult either - XML unit has a very configurable approach to testing compliance which we can build on.
