Are you using phpunit2 task in a build.xml? If so, you have to use exec task as follows.

      command="phpunit --log-junit 'reports/unitreport.xml'
                       --coverage-html 'reports/coverage'
                       --coverage-clover 'reports/coverage/coverage.xml'
                       test/"
/>


Phpunit2 task generate coverage xml, but it is incompatible with clover.
