I think this isn't the only plugin to create this problem.
My point of view is that the plugin should try to save configuration changes only triggered by humans (or with a notion of delay - no more than every ... hours/days ..).
Because of this issue, Github had to close my backup repository that was too large.
What do you think @domi, @fcamblor ??
